From what i know , you can very well file your return ITR 1 in this case

...your wife is not a co owner of the property and is not required to file return of income as long as her gross total income is below threshold level

I don't agree that rectification is to be filled for this .....under worklist action , if you have the demand showing , there is a option that allows you to say that disagree because the demand has been paid and here you can put in details of payment ...you will get details of 7000 rs also from form...

I have 2 flat in Pune one is self occupied and second is rented. There is no join co owner for both flat.
I have Home loan on self occupied property but no loan on rented property.
Because of that I need to pay huge tax(30 %) on rented income.

You cannot show rent in wife's name ....since you are the owner of the property , it has to be show in your name only. Even if you take rented income in wife name , the rental income shall be clubbed to your income and you shall be paying taxes for it.
